Reading a peptide certificate of analysis: what each line is telling you

A certificate of analysis records what a specific lot was measured to be: its identity confirmed by mass spectrometry, its purity by HPLC, and usually its water content and residual solvent. It certifies that batch and no other, which is why the lot number on the certificate must match the one on the vial.

Identity before purity

The first question a certificate answers is whether the material is the right compound at all. That is mass spectrometry: the measured molecular weight is compared against the theoretical weight for the sequence, and they should agree closely.

Purity without identity means nothing. A sample can be 99% pure and be 99% the wrong peptide. Read the mass confirmation first.

What an HPLC number is measuring

High-performance liquid chromatography separates a sample into its components and reports each as a proportion of the total absorbance. A purity of 98% means the main peak accounts for 98% of what the detector saw.

That is narrower than it sounds. The figure describes what the detector can see at the wavelength used — it does not account for water, for counter-ions, or for anything that does not absorb there. This is why water content and residual solvent are reported separately, and why a certificate that gives only a purity percentage is giving you less than it appears to.

Lot identity, and why it matters more than the numbers

Every figure on a certificate belongs to one lot. If the number on the document does not match the number on the vial, the certificate is describing material you do not have.
