Reading a chromatogram for an acylated peptide

Published 24 October 2026 · REVIVE LAB UAE Research Desk · 5 min read
Reversed-phase HPLC separates molecules by hydrophobicity. A fatty-acid side chain makes a peptide considerably more hydrophobic, so an acylated peptide elutes later and under different conditions than its unmodified counterpart. The purity figure is the main peak's share of total area; the trace shows what else is present and where.

How the separation works

The sample passes through a column packed with a hydrophobic stationary phase under a gradient of increasing organic solvent. More hydrophobic molecules bind more strongly and elute later. Retention time under fixed conditions is therefore a property of the molecule and a secondary identity clue.

An acylated peptide is far more hydrophobic than a plain one of similar size, which shifts its retention substantially and can require a different gradient to resolve it from related species.

What the peaks mean

The main peak is the target compound. Peaks eluting earlier are usually more polar related species — truncations, oxidation products, or material lacking the side chain. Peaks eluting later may be aggregates or more hydrophobic impurities. The purity percentage is the main peak's area over the sum of all peak areas.

A certificate reporting the number without the trace has summarised away the information about what the remaining percentage consists of.

The limits of the method

HPLC with UV detection sees what absorbs at the chosen wavelength. Species that do not absorb are invisible to the calculation, and the method does not confirm identity on its own — a wrong peptide of similar hydrophobicity could produce a clean-looking trace. That is why mass spectrometry is run alongside.

Method conditions — column, gradient, wavelength — determine what the trace can show, and a purity figure without them is not comparable to another laboratory's.
